MURPG, D20 Modern (With house rules to replace the die rolling), GURPS (I believe they discuss how to run a dice less game in the GM's book) HERO system (Again with house rules to replace die rolling). Any of these can work, in fact I made moderately experienced Navy SEALs, Army Rangers, Green Berets and CIA agents at or around 40 stones. That's with little to no challenges, and without character generation house rules of any kind in MURPG. Dark Champions book for HERO system, has rules and character packages to build Spies for both Cinematic (James Bond), and Realistic (Bourne Identity) series. I believe GURPS has rules and templates for spies too...I'm not too sure.

I would have to agree to go with what Take With Food said as well as look into Spycraft.
Of course you can draw on any inspiration from the movies and even other type of secret agent/spy type of things. I would suggest picking up a Tom Clancy novel or two as well. Also this is funny, but the Spy vs. Spy comic strips were great.
I am in the process of collecting all of the James Bond Movies. I have the Ultimate Collections 1 and 3 plus Casino Royale.
