Hmm... This could be more difficult than I thought. For Samus, I figure making her arm cannon an Array is just common sense. Having her beams combine into one cheezebeam that Freezes, goes through walls, and does a ton of damage (like in Super Metroid and some others) would cost way too darn much, and probably wouldn't work well within Series Power Level Limits. I'm also not so sure how to work in the Charge Beam... Or her limited quantity of Missiles.
Link... He's got similar problems. For Example, The Lens of Truth is great, but allowing him to use it all the time (which would be normal for Senses) doesn't seem right. You could make it Tiring, but that seems to me like it goes too far the other way, making it something he can barely ever use. He'd go from normal to fatigued, to exhausted, to incapacitated.
I think I've come up with a solution to this. Could he take several ranks of senses, with the Fades limitation, and as long as he's still got 4 ranks left, he can still use Counters Illusion & Counters Invisibility? Essentially, he got say 10 ranks, but only buys those two options, and the other 6 ranks just give him a sort of "fuse" until it runs out. It's unusual (and expensive), but it seems to me like there's nothing wrong with it. Somehow, I bet someone will correct me on that.
I've got a notes sheet for Samus mostly done. Still need to fire up the Spreadsheet to work out some of the finer details.

Not that I really like M&M, but with Link, the Lens of Truth drains his magical power (at least it does in OoT), so why not simply make it an alternate effect of his magical abilities- just another effect he can call upon like Din's Fire and the like.

The Lens of Truth would probably just be a piece of Equipment (maybe a Device), so you wouldn't be always using it, just like you aren't always shooting a gun that you've got on hand. Really, though, I wasn't planning on using the Lens of Truth at all; it's not a particularly iconic "Link" item.
For Samus's Charge Beam, I'd say that you make it an Alternate Effect on the Array with the "Increased Action" Flaw to bring it to a full-round Charge and release on your next turn. Maybe throw Penetrating on or just bump up the power of the shot and you've got a decent general Charge Beam. I wouldn't worry about missile quantity; M&M doesn't seem to care much about that kind of thing so if you really want to drive in limited resources, just give it a quirk that she runs out on a roll of 1.
Also, for Samus, in general, giving her the full array would be a bit much, I think. Either give her the array she has in Prime or don't give an array; she's never had access to the Super Metroid Plasma Beam and an ability to bounce around to the others.

There are Move, Standard, Free, and Reactions, but there's no mention of a full-round action. This leads me to believe there aren't supposed to be full-round actions in this system. (However, I still like your idea of using one for the Charge Beam anyway.) Brilliant! A simple way to prevent overuse.
