Ok, so i may need a bit more to go on.
Firstly, what sort of story do you have in mind?
Secondly, each of the backgrounds you mention have fairly unique backgrounds, dc and marvel probably fit together without too much trouble if you just add the dc characters into marvel universe and ignore cross overs like aqua man and namor.
Fairytail i can see being a awkward on account of them basically being magical mercenaries and a large part of their background being that dragons exist and magic is the same thing as technology. Are there other magical guilds? How common is magic? How do people like stephen strange and zatana and john constantine fit in? If magic is common, why would people be scared of mutants when there is all this other stuff out there?
Pokemon. So how do they fit into the world? How does collecting and battling with them work comsidering how powerful they are?
Rwby. Does this fit in somewhere? Perhaps meta-humans, or mutants trained as protectors? What about dust, creatures of grim, faunus etc?
Was the world always like it is or has something thrown all these worlds together?
Has Nick Fury had a nervous breakdown yet?
How powerful do you want characters to be?

As for my part, I wanted to go with either an Absol, a lucario, a joleon or a very young mewtwo which has not been tortured and turn into a killing machine, if you would allow

I don't know yet... That is what I am trying to come up with by talking to you guys. 1: Yes, but they are typically either in other countries, or on the opposite side of the U.S. 2: Somewhat common, but only recently made public knowledge so that most Fairy Tail wizards are mistaken for Mutants... Which they kind of are since they're style of magic can only be used by 10% of the population. 3: Not everyone is part of a guild. Some never join one, and work freelance. Which gives a greater degree of independence, but also generally means being on your own and without support should things go wrong. 4: You could say the same question regarding robots, aliens, and gods, and all the other types of metahuman... People in the marvel universe are a fickle paranoid lot I suppose. Pokémon first appeared on the scene about 20 years prior to the game... No one is sure exactly how they got in this world. But they are too few in number to make a serious impact on the world's ecosystem at this time. Trainers are a special group of people licensed and trained to work with these creatures. Most Pokémon are contrary to the anime and games very difficult to befriend and train outside of special circumstances. (They are at least semi-sentient bear in mind) so as a result most superheros and adventurers don't bother with trying to catch one of their own. Often just knocking them out and taking them into custody if pressed into a fight. The characters and elements of RWBY do not exist in this world... I stopped watching around season 2, and everything I have heard about since then has only turned me off even more... So that is one universe I am going to have to exclude due to lack of familiarity. Most people think it has... Some cosmically aware beings know better though. David Hasselhoff Fury, or Sam Jackson Fury? No in the former, yes in the later. My biggest benchmark is no character in their base form should have an ability/action/modifier higher than 10. Other than that my only other major rule is that characters who are "human" are limited to a Str of 3, Agl: 4, Spd: 3, Dur: 4... (Sorry Zoro, or Erza fans... I don't care what they sliced through in the manga. They are normal humans and will be stated as such in this universe)

On a personal note. A game where our characters start solo but meet from time to time could be nice so it gives us time to shine and team up from time time

Batman leaps backwards skidding on the floor one hand held palm out to the floor for balance as his right hand reaches into his bat utility bet. He pulls out a matte black palm sized ball and throws it at Clayface whispering "I choose Swoobat!"
