What if she had an automatic -1 sit mod built into Social Skills ("extreme difficulty relating to others"), with a -1 to cost attached (or a 1 stone challenge)?
But I dropped her Durability to 4 and removed Adamantium Skeleton.

I dunno. Personally, I think Language/Culture should be a modifier that can be picked for 1 red stone each (2 for alien or super exotic languages), that way you can be a polyglot without intrinsically being hyper social.

This could be a possibility. Normal Translation is 1 white, though, maybe she and Wolverine should just have that (and appropriately lower Social Skills)?

Well, as I see it (and I am myopic at best) X-23 would definately have a Social Skills of 1 or 2. She was conditioned from birth to not have a sense of self. Maybe I confuse Social Skills with DnD Charisma, but I tend to think that not having much of a personality would equate to poor social interaction abilities.
Wolverine, on the other hand, being damn near 200 years old with decades of black ops training (ie, manipulative skills) would have a plenty high Social Skills AN. He can usually get stuff done by why of intimidation and god ol' boy charm. He's actually a pretty likeable and introspective guy if you can get him to stay in one place for a day or two.
I totally forgot about the Translation modifier in the Guide to the X-Men. Good call on that. Basic Translation and international assassination would go hand in hand.

It also effect languages. I'm not as sure about X-23, but if she was as well trained as I've read about, she'd be taught different languages as well. Most of your black ops types characters are good at fitting into a crowd

Okay, I would definitely agree with giving her translator. Its just easier than trying to list all the languages they taught her at Weapon-X. But I wouldn't give her any Social Skills at all. At least, not if you are writing about the first year after her escape. See, she literally cannot interact with anyone else in any manner that doesn't relate to hunting/tracking/killing/missions. If it does relate to one of those, the player uses the appropriate action. Then, when she has begun to bond, by fighting beside some normal people for a while (because the only way for her to get to know you is to fight you or to fight with you) then the player can spend a Line Of Experience on buying a single level of social skills, with the specialty of 'X-men'. (or whatever team she's being played as a part of.) She's finally made her first friends, ever. As she is now in the comics, she still only has Social Skills 1 and Specialty: X-men.

Right on. While she is in Weapon X or fresh out of the program she would be one of the exceptions to the Every Character Has This Skill (Social Skills) rule. The only time she interacts with people would be in a military sense (Black Ops) or pretending to be a normal girl (Acting; Mystique uses it too). One of her biggest strengths as an assassin is to appear harmless but she doesn't establish any relationships on an emotional level.
I also don't think it's necessary to list her hand and feet claw bonuses separately.
