The Carbonation thing (he really has that? LAME. Not blaming you. Just saying. Stupid) should be expressed as a Disadvantage/cost reduction for his Healing Factor (probably -1 CL) rather than a Challenge for the character.
Generally speaking, Disadvantages affect powers (Abilities, Actions, or Modifiers) while Challenges affect the character personally (how much damage they take, things they must or can not do, and so on)

I was suprised that he had that weakness, wand I was even more suprised to read that the metal from the Muramusa blade supressed the healing factors of other mutants. the Carbonation thing is suppose to be a very rare metal, but it's been forged into bullets. I think there are only like two in existance now. It also said that he peirced a guy wearing Iron Man's Armor, but I'm thinking that could be effort rather than Armor Penetration. Wait... I think you mean "Carbonadium". Carbonation is what's in pop and beer, to give it bubbles. A rare metal makes MUCH more sense.
I was thinking... wait, this guy drinks a coke and suddenly he can't heal???

Hes strength is to high its only a 3, 800 pounds. Under pheromones he should have Alter Perception Since its vs Dur, 5 should be good. Thats most people and mutants.

Game play wise coudln't Stun just be used as the discription in "Altering Perception." I man, it woudl probably work the same way in game play, but the discription would be different for the character.

I didnt see that you put stun under pheromones. I dont see why not. After all Omega Red has Lethal or something close to that under his pheromones.

It says iin the book you have to pick one thing. Daken can do almost anything with his. He's been noted to use empathy via pheormones. (sensing the pheromones that people give off or something), Causing people to feel anything he wants, to his percetion altering.
I would price Daken's Pheromones as
Pheromones AN+5 cost levels -Stun Option as the main action +1 cost level for Empathy +5 cost levels for unlimited create/manipulate. He's been shown to make people feel any way he wansts them too, and supresse his own scent.
Total AN+11 Cost Levels
If I was playing him I would buy a high AN, and use the EXP to add the options so I could afford the modifiers. Plus, if you my an AN+11 cost level power you ushally can't afford an action number you can use. This way you can always use the power, but you can gradually do more with it.

To have Empathy Via Telepathy it's +1 cost level. IT says nothing about making them feel different emotions.
Daken has been shown to make people feel about every kind of emotion. Pheromones make you chose, and the best I can figure is buying each emotion as you would the +1 cost level for adding an element to a force blast. Rather than charge for each, some GM's might let you go with the +5 for unlimited create/manipulate. He also uses this power to supress his scent, and that's something that Empathy wouldn't cover, but unlimited create/manipulate might.

its in Spider-Man Guide to New York. On page 46, Empathic Projection, +1 Make them feel what your feeling, +2 make them feel any emotion.

I would say using the House Rules Assembled option for Invisibility...No Scent is a +2 cost level option. I would say make it where that's all he can do and be done with it.

So, it waould be
AN+2 levels for the emotional manipulation AN+2 levels for the Scent thing AN+1 levels for Empathy (So he can feel what they are feeling)
Aor a total of AN+10 cost levels.
