Recruit New mutant that just discovered powers needs saving from (insert here). Brotherhood, Sentinels, Revers, Purifiers
Dr.Jeckyle Mr.Hyde (An experiment, cosmic entity, situation) Causes a team mate to turn against their friends (think Phenix, Dark Beast, Savage Storm) rescue the teammate without causing perminant damage even though their powers seem juiced up by madness.

There are a lot of DM guides for various tabletop games that could be a good resource if you can get your hands on them. They tend to have a lot of good ideas for very broad mission "types" that you can easily adapt to your purposes. I know for a fact the Galactic Campaign Guide to the Revised Star Wars d20 by Wizards has 100 plot hooks/adventure types that wouldn't be too difficult to adapt to superheroes: just swap out the space opera dressing for superheroes and you'll be good to go.
