(Combination of The Motion Picture, and First Contact is the layout I had in mind.)
as the ship started to leave the system, the inside lights of the ship turned yellow, signifying the ship was on the alert. In the case of the Bridge with it's Reflective white walls, and floor the whole room turned yellow. This was a new feature seen only in this particular class of ship. Others simply had yellow flashing lights.
Once the ship passed safely through the system, the jump drive kicked in, the stars disappearing, replaced instead by a glowing blue tunnel of light. The ship was casually on its way, with the freighter not far behind.

Vellia sat back, confidant in her teams abilities to maintain the peace on the two ships. She set the ships scanners to alert her if any ship came within one light year of them either of an enemy configuration, or without identification. It would tone as a light beeping that she could hear loudly, but would be too low for the humans on the ship to hear.

A little annoyed at feeling the jump, Hanarr went back to his work. Soon his mind was once again at ease. Nothing was as soothing to him than the sound of metal fashioning metal.

It wasn't long after the jump that Vellia's chime went off, a second later the ship left jumpspace, as the sensors picked up a hazard. The hazard of course was an Orc battlecruiser. It was a usual tactic with Orcs. Starships had systems to prevent being distroyed by hazards (Meteors, asteroids, planets suns, other ships). Harris looked to the screen, then to Vellia, as he started barking orders, "Go to condition red, all hand are to report to battle stations." As he gave the order, the battlecruiser fired a missile at the ship, The missile at about half way to the ship split apart allowing one missile to do the damage of ten. The missiles struck, but aside from that there was no damage detected. "Helm, keep us between them and the freighter," Harris shouted after watching the yellow reflective bridge turn red, "Treewarder, arm weapons, target they're weapons; fire at will."

She then pressed a button and the small console she normally had, which was fine for normal days, extends to nearly twice it's length with advanced controls for more control over the battle systems "Tactical systems online, acquiring enemy weapon targets, firing all weapon banks!" She says, firing at the other ship's weapons.
Action: 4 stones in Ranged Combat (Space Force Weaponry) + Vehicle Weapon Mod +5 for missiles +10 for particle cannons + Ship Maneuver Mod which is + 7 firing on the Orc weapon systems.

Do you have the Vehicular Combat Feat? If not then you take a -2 to your attack. But I think you still get to add the ship's Intelligence bonus to your roll.

(Need to edit the post you're thinking of ground vehicle combat, we're using air combat....Vehicle Weapon Mod +5 for missiles +10 for particle cannons + Ship Maneuver Mod which is + 7, and your Vehicle Operations stones.)

(OK, I'll continue, I'll divide the 4 into two separate attacks, one for particle cannons, and another for mass reaction missiles. I'd go for the overall total, but it didn't seem right to apply the 2x damage to all of it, as opposed to just the missile damage.)
The Mass Reaction Missiles barely manage to get passed the force field around the battlecruiser, and dealt minor damage to the ship. (4 with 2x damage), The particle cannons while not doing much better, managed to deal better damage (7 stones worth). The battleship was damaged, but not enough to convince the commander to give up the battle. It fired it's plasma cannons, hitting the force fields, and striking the ship head on. (19 stones vs 14.) Damage report would show up on Vellia's monitor, and Hanarr's Hand Held, which was in his office in engineering.
"Fire another missile!" Harris barked, after nearly being thrown from his chair when the plasma beam struck.
Vehicle Damage: 145/150

As the ship shook from the damage Hyanarr raced through the ship.
“Curse the gods!”
Making it into the engineering room he looked about to see who was around.

As the first damage reports came in, she automatically sent out the orders to the repair teams, and continued firing as ordered, launching more missiles at the weapon systems of the enemy. She was extremely tempted to just fire at the ship's bridge.... hatred seething in her, but she was a professional, and she had taken an oath to follow the chain of command...
Action: 3 stones in Vehicle Operations + 5 stones for Missiles (2x) + 7 stones for Manuver Modifiers to fire at the weapon systems again
Attack: 15 stones 2x damage

Hanarr arrived in the engineering, where he found several teams from his department: Engineering Teams, Structure Integrity Teams, Jump Drive Teams, Computer Maintenance Teams, Impulse System Teams. They were all gathered in their specific area of the engineering.
The missile fired from the ship, roughly at the same time, the Orc battlecruiser fired another missile, both colliding into each other, and exploding. The Orc ship seemed to try to maneuver itself to get a better shot at the freighter. It was still within range of the particle cannons, but there was no way to hit the battlecruiser with the missiles.

Not waiting for another order, Vellia begins to fire off their particle cannons in a series of bursts to make them less predictable just in case they used focused shielding on that ship. She'd hit one weapon system, then another, then a third, then the first, then back to the first etc in random order.
Action 1: 3 Vehicle Ops + 10 Particle Cannons + 7 Manuver Modifier Action 2: 5 stones to anticipate their next move and begin to counter stratagize
